Their is a couple of things that can cause this problem.
The most common is loose piping. Piping that is not properly secured will vibrate when water is traveling through it. With that being said it does not mean that the vibration will be isolated or limited to one specific location. As the pipe that feeds your toilet will be coming from another part of your house.
The second one is simply a toilet fill valve that has lived it's life, And thats it's way of saying please replace me.
When fill valves have become corroded over years of service or poor water quality. They will some times start to cause noise in the piping.
